I don’t think so. The likelihood as it seems, is rather low. The symptoms you describe are common with the disease, but there are other more severe symptoms that come along with the infection. It is more likely that you are dehydrated, or slept wrongly etc then being infected. If you are concerned though, go to your doctor and get checked out.
I can't say it is impossible for that to happen, but there are numerous more possible/common reasons too. Try not to loook up symptoms for amoebas in your brain, since your body would just mimic the symptoms and freak you out even more. If the headaches really start to bother you, go see a doctor.
Did the stiffness and headaches start after you got anxious? Anxiety can easily give you a stiff neck and constant headache.
